Blue Dragon takes place in a fictional open-world environment where every year for the past ten years, purple clouds have mysteriously appeared in the sky, signaling misfortune and disaster for people across the world. For years, a terrifying beast dubbed the "Land Shark", came with the purple clouds, killing thousands of people and destroying a number of villages. At the beginning of the story, once again the purple clouds have arrived in Talta Village. As the clouds engulf the village, the villagers rush to seek shelter. Among them is Fushira, the grandfather of Shu. As he arrives at an emergency evacuation area, he asks the villagers if they've seen Shu, but none of them have. Then, as Fushira attempts to leave the area, he discovers friends Shu and Jiro confronting the Land Shark within the heart of the village. Working together, Shu and Jiro slow down the land shark, but encounter troubles and find themselves saved by Kluke. Together, the three lead the Land Shark into a net trap that they've previously set up and Shu closes in for the kill.

The story starts when the mansion explodes, apparently due to an attack targeted at telepaths (which is later discovered to have been caused by Jean Grey's Phoenix persona), in which Professor Charles Xavier and Jean Grey go missing. The X-Men disband and Cyclops begins to suffer from depression. One year later, the MRD (Mutant Response Division) is starting to detain mutants, causing Wolverine and Beast to get the X-Men back together. Iceman, Shadowcat and Forge rejoin the team; Rogue joins up with the Brotherhood of Mutants. The X-Mansion is rebuilt with Angel's wealth.

Emma Frost is able to locate a comatose Charles on Genosha in the care of Magneto. When hearing this, Cyclops (who previously rejected Wolverine's request to rejoin them) returns to the team and the X-Men go to Genosha to find Professor X. After a short confrontation with Magneto, he allows them to take Professor X back to the X-Mansion. Professor X contacts the X-Men telepathically from twenty years in the future and informs Wolverine that he is to lead the X-Men if they wish to successfully prevent a Mutant-Human War that will cause the world to fall under the domination of the Sentinels. The X-men were able to locate Storm and defeat the Shadow King. Once Storm heard of the pending war she rejoined the team. Then shortly afterwords in episode 6 Nightcrawler appears on his way to Genosha and the ship he is on gets attacked by Spiral and the Reavers. Though Nightcrawler denies membership in this episode he later joins in episode 15. Angel also denies membership but later joins in episode 18 to fight the MRD.
